Asymmetric Mean First Passage Time for DNA Translocation Through a Nanopore

چکیده

We studied the Mean first passage time for the DNA translocation through a narrow pore. We also proved that, for an asymmetric rachet potential, the mean first passage time for the same DNA to translocate through the membrane can be different when passing from the two different ends, even without external potential. We further extended the situation to a more general case, where a periodic chain with N subunits and m steps in each subunit is studied, and we proved that the difference of the two mean first passage time is of the order linear to the number to periodicity. We also explained the reason for the more distinct difference between MFPT when external potential is present.

Single Stranded DNA Translocation Through a Fluctuating Nanopore

We investigate the translocation of a single stranded DNA (ssDNA) through a pore, which fluctuates between two conformations, by using coupled master equations (ME). The probability density function (PDF) of the first passage times (FPT) of the translocation process is calculated, displaying a triple, double or mono-peaked behavior, depending on the system parameters. An analytical expression f...

First passage time distribution of chaperone driven polymer translocation through a nanopore: homopolymer and heteropolymer cases.

Combining the advection-diffusion equation approach with Monte Carlo simulations we study chaperone driven polymer translocation of a stiff polymer through a nanopore. We demonstrate that the probability density function of first passage times across the pore depends solely on the Péclet number, a dimensionless parameter comparing drift strength and diffusivity. Moreover it is shown that the ch...

On the distribution of DNA translocation times in solid-state nanopores: an analysis using Schrödinger's first-passage-time theory.

In this short paper, a correction is made to the recently proposed solution of Li and Talaga to a 1D biased diffusion model for linear DNA translocation, and a new analysis will be given to their data. It was pointed out by us recently that this 1D linear translocation model is equivalent to the one that was considered by Schrödinger for the Ehrenhaft–Millikan measurements on electron charge. H...

Coarse-grained simulation of polymer translocation through an artificial nanopore

The translocation of a macromolecule through a nanometer-sized pore is an interesting process with important applications in the development of biosensors for single–molecule analysis and in drug delivery and gene therapy. We have carried out a molecular dynamics simulation study of electrophoretic translocation of a charged polymer through an artificial nanopore to explore the feasibility of s...
